Where your girders are continuous, you should avoid using releases. For example if the members 546 and 41 are analytical segments of a continuous girder, you would not use the MZ release at the end of member 546 and MZ release at the start of member 41.
The members 72 and 73 are overlapping. You need to split the member 72 at the node 41 and remove the portion that would overlap with member 73.
Also check members 18, 308 and 328 and seems like there are overlaps as well. You need to check the other locations similar to these.
You should also use a LOAD LIST command before the design to ensure that members are designed for the combination cases only
