The results are different because you are using the SELECT ALL command after the 2nd design parameters block. This means, that the Output file reports the deflection with a new selected section sizes while the results in the member query box are still for the sections originally assigned to the structure before the analysis. In order to get same deflection results, you should change the SELECT ALL command to CHECK CODE ALL after the 2nd design parameters block.
